On ubuntu 9.04 I'm doing 'pm-hibernate' for this.

Don't know if it's still any use since this thread is quite old...

I had the same problem with shutting down Ubuntu (9.10 Karmic) directly while leaving MMS.
Also the 'visudo' solution stated here as well as in other forums didn't work for me.

I found the solution in a (german) wiki:

Translation:
Since Ubuntu "Karmic Koala" 9.10 you can only shutdown the computer via the gnome-session:

gnome-session-save --logout --gui                  # shows dialog for changing users.
gnome-session-save --shutdown-dialog --gui         # shows dialog for shutdown, reboot, etc.
dbus-send --print-reply --dest=org.gnome.SessionManager /org/gnome/SessionManager org.gnome.SessionManager.RequestShutdown  # DBUS-command for dierctly shutting down.


The last one works fine for me in /etc/mms/Config:

shutdown_script = dbus-send --print-reply --dest=org.gnome.SessionManager /org/gnome/SessionManager org.gnome.SessionManager.RequestShutdown
